As the judge of Branch 2 of the Islamic Revolutionary Court of Ahvaz, Mousavi is responsible for issuing imprisonment and death sentences for dozens of Ahvazi political activists and Arab cultural activists, including the death sentences for Hashem Shabani, Hadi Rashedi, Mohammad Ali Amourinejad, Jaber al-Bushoke and Mukhtar al-Bushkeh with total disregard for the principles of due process and fair trial, and the statements of the defendants about severe torture to obtain false confessions.
These death sentences were carried out after being approved by the Branch 32 of the Supreme Court in 2014. These cultural activists were the founders of the Al-Hawar Cultural and Artistic Institute. "Al-Hawar" means dialogue and its name was inspired by the policies of the Khatami government to promote the dialogue of civilizations. This institute was a group registered in the National Youth Organization, which from 2003 to 2005 held conferences and poetry nights in Arabic and educational and artistic classes for the Arab youth of Ramshir (Khalafabad).

On 13 March, 2013, the European Union placed Mohammad Baqher Mousavi on a human rights sanctions list for his key role in violating the rights of Iranian citizens. According to a statement from the European Union, Mousavi has been placed on a human rights sanctions list for "issuing death sentences" to five Ahvazi Arab prisoners of conscience. As a result of this decision, Mousavi is banned from entering the EU and his assets in Europe will be frozen.
