As a prosecutor and head of Gohardasht prison, under the alias of Nasserian, he was involved in the mass execution of dozens of political prisoners in Gohardasht prison in 1988.
By order of Seyyed Ruhollah Khomeini, several thousand political and ideological prisoners in the prisons of the Islamic Republic of Iran, who had previously been tried and were serving their sentences, were sentenced to death in minutes-long trials in August and September 1988 and were buried in mass graves. The majority of those executed were from leftist groups.

- Mohammad Moghiseh, in his capacity as the head of Branch 28 of the Revolutionary Court, is responsible for issuing death sentences for seven Kurdish and Sunni prisoners. The death sentences for these individuals, named Anvar Khezri, Kamran Sheikheh, Farhad Salimi, Ghasem Abste, Khosro Besharat, Ayuob Karimi, and Davood Abdollahi, were notified to them on May 25, 2016. The court for these prisoners was held in March 2016 at Branch 28 of the Revolutionary Court, presided over by Judge Moghiseh. They were sentenced to death on charges of “Acting Against National Security”, “Propaganda Against the System”, “Membership in Salafi Groups”, “Corruption on Earth”, and “Enmity against God”. These prisoners were not given the opportunity or conditions to defend themselves in court, and they were not allowed to have their chosen lawyers present. During their detention and interrogations, they were tortured, and forced confessions were extracted from them. The death sentences of Farhad Salimi, Davood Abdollahi, Ghasem Absteh, and Ayub Karimi were carried out on January 23, 2024 , November 5, 2023, December 29, 2023, and January 2, 2024 at Ghezel Hesar Prison in Karaj. Anvar Khazri was executed on May 2, 2024 and Khosro Basharat on May 15, 2024 at Ghezel Hesar Prison in Karaj. Kamran Sheikheh was executed on July 26, 2024 at the Central Prison in Urmia.

On April 12, 2011, the European Union placed Moghiseh on its list of human rights sanctions for his role in the harsh sentences handed down to detainees during the 2009 protests. According to the decision, Moghiseh's assets in the European Union have been frozen and he has been barred from entering the EU.
On Dec 19, 2019 , the US Treasury Department placed Moghiseh on its list of human rights sanctions for his role in widespread human rights abuses. According to this decision, Moghiseh’s assets in the United States or under the control of American companies and banks have been frozen and he has been banned from entering the United States.
